Each large rotating ball represents the nucleus of an atom which holds the neutrons and the protons. The smaller balls that are revolving around the larger balls represent the electrons which orbit the nucleus. Now please understand that this animation is based on the Bohr model of the atom which we know is slightly inaccurate. Nevertheless, it gives you a good picture for what atoms might look like.
